The only thing that comes to mind are the idle air actuator hoses - two small long-ish vacuum/air hoses that can crack as they age introducing unexpected air into the system, throwing off the ECU.

I swear by the original BMW stuff for two reasons:
- it is definitely unquestionably correct to use
- it is barely any more expensive than any other name brand motorcyle specific oil. You do want motorcycle engine specific oil, not car engine oil.

Could be one of the starting inhibitor/safety switches with an intermittent fault. I know you say sidestand is up and brake lever is applied, but if one of those switches is on its way out, the bike won't start when it is acting up, and will start when it's good again.

The kill switch on both my BMW bikes (C650 and K1600) are quite 'heavy' to operate, likely to prevent precisely what happened to you: accidental engagement. Is the one one the 400 so easy to press?
So have you replaced the sensor? Or if it's not the sensor, repaired the wiring or whatever else is causing this fault? Until you do, you have to assume this is most likely causing your issues. Without proper O2 readings the engine will never run right.
Not heard of anything other than GS911 or Motoscan (I prefer Motoscan myself) to be able to effectively communicate with the BMW bikes. That's not to say the ones you mention don't work, but for resetting service reminders, Motoscan is a simple and effective solution.
